Currently I am scanning the utility Bills (gas is monthly and water quarterly) and telling each tenant in the duplex how much is due according to there split .

To make things simple should I make them pay on the due date of the bill or have them send the payment on the first of the month with rent ??

Currently I make them pay before the due date of the bill .

It's easier to have them pay with rent. For example, if you get bills on the 15th, just let them know how much extra to include with on the first.

I wouldn't worry about coordinating it with the due date at all because that is irrelevant. If they don't pay you, you still have to pay the utility, so it doesn't actually matter what the due date is.
